The door in The Well automatically opens during the High Price to Pay main mission. Without giving away spoilers, the door is just used by the player as a passageway between The Lodge and The Well. It will also stay open even after the quest if you need to get to and from these places quickly.

You can Pickpocket the Well Security Key from any UC Security Officer or Karson Endler, the UC security Officer overseeing security in the Well. Then, simply unlock the cell.
